The bike should not shut off when the kickstand is extended if it is in neutral.....only if it is still in gear.
Are you sure that you are really in neutral and have not somehow located a false neutral between gears ? Do you always use the clutch when shifting gears ?.....changing on the fly can damage the selector and lead to this kind of thing.
